I have foudn out myself in the meantime by "trial and error".

The Oracle blog deals only with BI Publisher desktop.

We need to deploy to a BI Publisher server (v11).

I know Oracle should do this, but I am actually lost now.
Do you have a tutorial on how to deploy the 2 Jars to the BI-Publisher server and where to modify the classpath?

You can either turn off that option when creating the barcode, or check your scanner's user manual to not transmit the check character when scanning the barcode.

We are worried about the negative sign print as it implies we need to owe the money to the customer but the we are selling the goods. Can you please advise why it takes random sign (negative sign in particular) and how to fix this (probably a dot).
